Well that is just the oddest thing I have heard of. Have you tried to go into settings and set default? Do this for each screen such as controls, video, misc, etc. Yep :/

But all of my other villagers are still there, my zombie and 6 villagers in the iron farm are gone...

A fix should be live for this. Thanks for reporting. :) Name tagged zombies and villagers are disappearing. Had the zombie and 6 villagers get cleared.
